I have tried updating knots to the version which includes Bip-110 and I am pretty sure I now need to update my start9 to 4.0 for this to work?!
This is the part I do not know how or what to do.
Please help 
The latest version of Knots includes BIP-110, yes, the latest version is available on StartOS v0351. No, you don’t not need to update to StartOS v040 to run it. If you updated on 0351, it’s running.
Your statement gives me the impression that the update failed. I suspect you may find this topic useful:

It seems it’s the configure part
“consensus rules (New)”
This is the first option when it asks me to configure and is required but I don’t know what to put in there
I’m not willing to run BIP110 myself, so I can’t take a look at the exact setting. But you should be able to just run the defaults, unless you have a specific purpose. After you click Configure, just click save.
Consensus Rule ( new )”
says required, so when I click the save button default is not possible without inputting the new one,
I don’t know what it wants input
It asks you to type the letters r d t s then hit “Save”. Nothing more. This would show that you understand what the new consensus rule is and that you agree to enforce it.
